PUMCHGastroenteroloji Bölümü, hastanenin kurulan ilk uzmanlık alanlarından biridir ve ülkemizin modern iç hastalıkları öncüsü Prof. Zhang Xiaoqian ve ünlü sindirim hastalıkları uzmanı Prof. Chen Minzhang tarafından doğrudan yönetilmiştir. Birkaç neslin özverili çabalarıyla, gastroenteroloji bölümü hem yurtiçinde hem de yurtdışında önemli bir uzmanlık alanı haline gelmiştir. Gastroenteroloji bölümünün alt uzmanlıkları tam, uzman kadrosu güçlü ve klinik ile laboratuvar teknik yeterliliği yüksektir; bu, yüksek seviyede sindirim hastalıkları, endoskopi ve zorlu ağır hastalıkların tanı ve tedavi merkezi olmasını sağlamaktadır.
Bölümde, ülke genelinde yüksek seviyede hizmet veren inflamatuar bağırsak hastalıkları ve pankreas hastalıkları tanı ve tedavi merkezi, sindirim endoskopisi eğitim merkezi ve gastrointestinal fonksiyon ve motilite hastalıkları tanı ve tedavi merkezi bulunmaktadır.

Endoskopik yüksek hassas minimal invaziv teknikler temel alınarak, çok disiplinli bağırsak MDT konsültasyonu ile, sindirim kanalındaki karmaşık zorlu hastalıklar için moleküler nedenlerden minimal invaziv tedaviye kadar tam süreç tedavisi sunulmaktadır.
